Mine didn't, but I've got my iPod going through the stock head unit's CD changer interface.
I can't change tracks or browse playlists from the radio's controls, but I've got a week and a half of music.

How do you hook up an MP3 player to a 17 year old mountain bike???

BMWs aren't the only ones that can plug into an iPod (or anything else, for that matter) -- dig around on here for stuff that works:
