But I also have real trouble turning my breathing muscles around quickly. I think the main issue is that I let my lungs get too empty in the first place, which requires me to undo a lot of what I had to do to expel that botton third of my capacity.

That first eight-rest-breath is (even though you only get halv your capacity) enough to make your body relax, so if you take another breath right after that first one, after only playing a couple off notes, you will complete the breath and reach full capacity.
